I have a 45 gal Reef and this morning I woke up the a tank full of bubbles from the return. I topped off the tank yesterday morning and have a fan blowing across the top of my lights for cooling (76 Deg. F). I have a about 12 corals in my tank and only the ones on the top 1/3 of the tank were covered by tiny air bubbles. I used a strong power head and blew all the bubbles off my live rocks and corals. Will the bubbles kill them?

No, the bubble will not kill them, but try not to do it too often.

In your case the bubbles will not harm the corals. But if these bubbles were to stay there you would have a chance of hurting the corals. Where the bubbles sit the will create a dry area on the coral. (bad) So getting rid of the bubbles was a good thing you did. As for running the pump dry. (also bad) Try not to do this too aften ans it can harm the impeller.
