The baffles are walls made out of something (glass, acrylic) that are meant to separate the water from the bubbles: the water when it will come from the top will come mixed with air (lots of air). You want it to be completely free of bubbles by the time it hits the return pump (otherwise will get choped-up finely and get into your tank).
The baffles are exploiting the natural tendency of the air to raise through the water column and usually involve some water going through a bottom hole while the air gets separated before that point.
Follow Unleashed's advice and search the board for some pictures. Also, if I remember correctly malev's reef has some nice designs for sumps:
