I currently have a penguin biowheel filter running on my reef (b/c I had it leftover from a fresh tank). It seems to me like I've read here that I should take it off.
I'd like to leave it on because it adds more waterflow and oxygenization to the top, but I could just remove the filter cartridges or the biowheels if that would be better. Also I keep carbon in it.
Opinions on what I should do with this thing?

It's fine to keep it running for extra circulation and/or to run carbon. Just make sure you keep the cartridges clean. You could also just run with no cartridges/wheels as you mentioned and then stick the carbon in once-in-a-while for a few days.

As long as you don't allow crud to accumulate in the filter and build-up for too long you should be fine.

If you have live rock/sand in the tank, the biowheels are unecessary and redudant IMO.
