I would think the "protein ladden water" would stay in the same concentration if the exact same amount of water is removed from the main tank with an overflow box, regardless if the water is fed to a skimmer directly or being pick up be a skimmer pump after the water is send down there, provided the in-sump skimmer's intake and outlet are set up properly.
